1st off you don't need to remove the fender to replace the AUXs battery, that is the hard way. All that needs to be done is remove a couple clips at the bottom of the plastic liner, lift up on the lines and remove the bolts holding the Aux battery in. In 5 minutes the Aux battery is out.
Once the floor cover is removed, we will find the battery under the cover plastics. Disassemble the locking pins of the battery terminals, then, remove it from the dedicated compartment and replace it with a new one (same voltage). If you're going to completely remove the AUX I suppose you can leave both terminals connected to the main as long as you isolate and wrap the connections on the AUX side. Or you can just remove the entire harness. If you leave the bad AUX where it is, just disconnect the negative. You'll want to pull the fuse in both instances.
